Well, I got more, but it should be enough of that. You find more Indie games here:

I guess another rather old Indie game is Jordan Mechner's Prince of Persia and his sequel Shadow of The Flame, but not yet here on GoG.
But Another World is an Indie game as far as I know...

Grim Dawn
From some of the former Iron Lore developers, who have formed Crate.
The game will likely be quite similar to Titan Quest, but is based on Victorian mythology. Very little information has been released so far, but it certainly seems very promising. What's more, they are receptive to constructive advice on the forums for tweaking certain game elements.
Flatspace is oddly intriguing...there was a game several years ago based on the Space Empire series called Starfury, and I loved it. This sounds like a similar game.
Some of the good ones I've played:
Aquaria
Ben There, Dan That! + Time Gentlemen, Please!
Casebook, episodes 0-3
Crayon Physics Deluxe
Machinarium
The Maw (including 3 DLCs)
On the Rain-Slick Precipice of Darkness, episode one and two
World of Goo
Zeno Clash
All the Tale of Tales stuff (Fatale, The Graveyard, The Path) are pretty weird, but also very interesting/intriguing.
Some games that look cool, I plan to play them as soon as time permits:
Aquaria: Sacrifice (free mod)
Deathspank (not out yet, will be released within a few months I think)
Dino D-Day (not out yet)
Portal: Prelude (free mod)
Samorost 1+2
Tiny and Big (demo)

Hows peeny arcade? Are they self contained? I heard that there was meant to be a 3rd episode which when cancelled put me off the other 2 as I thought the story would be ruined.
Audiosurf
Foreign Legion
Eufloria
Osmos
Zombie Driver
Trials 2
Strong Bad
Torchlight
Uplink
Defcon
Gish
so many to name....
Off topic alittle, what does really make a game Indie?
If you do your shit yourself with some amateur developers, or if you have your own studio and don't work for big publishers?

Indie = independent. I'd say both of your examples qualify; basically a product of professional or semi-professional quality created and released without the help of a major publisher.

Beware, you may be getting a slightly biased point of view here.
"On the Rain-Slick Precipice of Darkness" is a true masterpiece of gaming art, a modern marvel if you will. The episodes were carefully handcrafted using only the purest awesomeness and win as ingredients, mined by elves in the awesomeness mines of Kashmir.
The series was so glorious in fact, that the world could not fully contain its greatness. Sadly, as a consequence, we will not see the final two episodes. Instead, the story will be concluded in a different form, perhaps a comic or short story published online.
The games are relatively self-contained and are criminally underpriced at Steam ($5 apiece). They are also available at playgreenhouse.com, (which includes Mac and Linux support) Direct2Drive, Xbox Live Arcade and Playstation Network.

How long is each?
Physics based games.

Caster.
It's awesome. It has heavy terrain deformation, and by the end of the game you're like a god - you run incredibly fast, can jump very high, and have a whole slew of awesome attacks to use. You can also make your own levels and the developer has made pretty extensive documentation to help people. He releases new episodes for free every now and then.
Also, it's only $5. IIRC, it's DRM free off the developers site, and you can buy Linux, Mac, or Windows versions. Unfortunately, buying one version doesn't get you access to the others, as far as I'm aware (I purchased it on Steam).
Trailer
Game Website
Buy it on Steam
There's a demo on the website, but it doesn't fully represent the awesomeness that is Caster (in the demo you only have the starting abilities, which greatly limit the fun of the game).

JacobNZ: Cheers. How long is each?

(Guesstimate) Perhaps a day of dedicated playing, or more if you take a more leisurely approach.
