Just looking online, I get the feeling you would have to run both uplay and steam to play the game. What a mess.

Unless it states it comes with Minerva's Den for free, I wouldn't assume it. Sorry, I cannot answer to SecuROM.

Brief thoughts...
I've played about three hours, and have had fun so far. In it's current state (Alpha 3b,) it is a functional management sim. There are no objectives, there is no real sense of purpose or direction, but the basics are there and mostly work.
Your workers are bit frustrating. They usually don't do what you want them to (the next alpha has something that might help that - assigning workers to rooms.)
The idea of exploring derelict spacecrafts is fun, but does not work out too well with the current AI.
I've had a lot of fun playing with the oxygen system. If you open a door, it sucks out the oxygen, and any people with it. A great way to get rid of attackers.
There is not much content. Right now they seem to be focusing on getting the mechanics working right, perfecting the interface, and of course squashing bugs.
They are releasing a decent sized alpha about once a month, and the next one will be adding "research". It looks pretty cool.

It has a lot of potential, but will take a while to get there. But even if the game never gets finished, it is still a fun sim in its current state.

1. it's removed completely according to the Steam forum.

2. as foxworks said, I would not pressume it. But you only can get the game first and see if Minerva activates, too.

Might be a bit late for you, but I just saw this post. Checked my Steam copy of Bioshock 2 and it seems I have Minerva's Den. I got Bioshock 2 in an Amazon bundle and don't remember Minerva's Den as being included in it. And I know I didn't buy MD either. For what that's worth.
